If one uses non-greek yogurt as a source of calcium, is there a way to reduce the negative effects of lactic acid?

Moderate daily dose of thiamine (10~20mg), spread through the day and taken with foods, would probably do the trick.
Enough potassium in the diet should be helpfull too. :D
Beware of very high dose B1 if your daily intake of potassium is low or moderate.
This guy made a very interesting article on potassium/B1 interactions.

Perhaps mixing in a bit of baking soda with the yogurt would act as a buffer against the lactic acid?
